Default Messed up Colors with Sprites

In NSE 1 I changed the OW sprites for the gym leaders on Ruby, and they look messed up. I had a character that is made from existing colors in the palette and they appear to have inverted colors in the game. They look fine on NSE but they appear discolored in game. Please Help!

Try this:
Open VisualBoyAdvance and go to the messed-up screen.
Then, open the Palette viewer from Tools.

If you notice, there is a row which has the opponent's sprite colours.
In your case, you might find a row with the messed-up colours of your character.
You need to save the bg colour as a PaintShop Palette and search the offset with Advance Palette Editor, importing the palette you just saved, then you need to replace the colours with your sprite's colours.
It's hard to explain how to fix it. I'll link you a video with a better method.

Mikaru, I mean the OW sprites as in when you walk in the over world, not the battle sprites. The OW sprite looks good on NSE but in the game appears to have the same colors, just re arranged (What i mean is that i have 16 colors in the palette, and the game rearranges the colors so red=any other color in the palette except red). Should I just find out what color in NSE corresponds to what color in game, or can you help fix that without solving pixel by pixel? I appreciate the help.

Oh ok. I understand. Try inserting the overworld with Overworld Editor Rebirth Edition.
Can you also make a screenshot of the Palette view of that screen?

This same color thing happens to 6 out of 8 of the gym leaders, just in different colors.
Can you help me fix this?

The fact is that the overworld sprites have shared palettes between them. If you edit someone's palette, the change will affect other sprites too. So basically you must make your sprites with existing palettes or change the palettes by editing similar colours so it won't mess up other sprites.
