Well, it's pretty simple. 90% of the people buy and/or play the first game in order.
Fire Red & Leaf Green - Who wins? FR
Ruby & Sapphire - Ruby.
Diamond & Pearl - Diamond.
Gold & Silver - Gold
Red & Blue - Red.
People nearly always play the first game being named in a generation and so the same thing happens in hacking. The 3rd game launched in the same generation (Such as Yellow, Crystal, Emerald) tend to be the odd ones out. Although Emerald has been supported in the past years but not enough. In my opinion it could make even better ROM Base than FireRed. People say it has a sloppy engine, I dont' agree, RSE/FRLG "basically" use the same engine. Well. E/FRLG probably have the most similarities. Plus, the leftover material from FRLG in Emerald makes it particularily useful. Emerald is gorgeous for music hacking for example. Imagine if we could hack it so we can use the Hoenn map + the Kanto map + the Sevii Island maps. We'd have a crapload of worldmaps available.
I think we should build an Emerald research team.
Oh, and I don't think Emerald's glitches are because it's crap... I think that people don't care for Emerald as much so the tools aren't that perfect.
Eitherway... I'm thinking of switching to FireRed for my hack because of the support and documentation...

Back in around 2009, I tried hacking Leaf Green and Sapphire, but a lot of tools just generally didn't have as much support or features as that with Fire red and Ruby.
